Try to stick to as few apps and systems as possible, to cover all your organisation, planning, and time management needs. The fewer systems you're relying on, the more efficient they will be.

With that in mind, here are a few different apps you can use as effective tools, depending on what you need.

Todoist A productivity app, useful for to-do lists and deadlines. Also great for project management, for dividing projects into smaller sub-tasks.
Remember the Milk A productivity (to-do list) app, simple but widely effective for to-do lists and deadlines.
Pomofocus A simple Pomodoro technique timer for web browser. Simply hit start to begin counting down a 25min period.
Forest Set a time period for you to stay away from your phone, and grow a forest with that focus time. Includes gamification features.
StayFocusd A free focus-enhancing tool for Google Chrome. Blocks access to distracting sites.
Popplet A versatile mind-mapping tool to help with brainstorming and studying.
Mind42 A simple mind-mapping tool to help with brainstorming and studying.
Quizlet Create flashcards as a memorisation aid, play educational games, and more.
Evernote The one-stop shop for research and note-taking. Save your sources - assists with referencing.
myNoise Creates background sounds to help concentrate, including 'exam hall' mode that might be good practice.
